Check on BAD_SHAPE reconfigure command logic.

The filter_bad_shape command was added to reconfigure as part of INSTRM-2713 but yuki.moritani has reported the logic is backwards edit: BAD_SHAPE are not included no matter what. Investigate and fix as needed.
