Fix the book keeping issue in moveToPfsDesign

There are several modifications in moveToPfsDesign in the past few runs. Those modification leads several significant book keeping issue. Such as,
1. The final filtered targets.
2. Writing the correct target table.
3. passing the correct index of moving cobra arms.
